Comes from before cable management was a big thing. Just put the header where ever is convenient when designing.

These pins are *always* very conveniently in the middle of everything. Never fails to be a pain with giant fingers

Bought I highish end asus motherboard with really nice styling and rgb and has this same issue…. mind blowing. my pump and fan cords are just slightly too short to route in any meaningful way around the motherboard so they just hang there in the middle of the board.
