The Flood would probably win just because they seem to spread much, much more easily.
That said it would ultimately come down to who or what the X encounter. Unlike the Flood that have to reach a critical mass to become intelligent, the X just has to assimilate something intelligent, even biological machinery. The X could have the intelligence of a Gravemind immediately if the outbreak starts near a Central or Aurora unit.

Depends on who could infect the other.
Money’s on the X, as they can infect smarter creatures and retain their knowledge. They can also infect machinery, so if one gets control military force they can actually use it.

The X. The Flood generally need biomass of a certain size and sentience to exert control. From the Halo wiki:

I do think that the X would be one of those species the Flood would have a hard time infecting, but the X wouldn’t have much trouble copying Flood forms

If you read the extended content then you’d understand why my money is on the flood, the forerunners had such absurd tech and still couldn’t beat them. There is a great vid by pancreasnowork on youtube about how the flood could very easily steamroll the wh40k universe and why and that universe is stupid op.
And of the flood could adapt enough to just infect computers, they may adapt first to being able to infect the X. They only need to replicate the metroid property and the x fold like a deck of cards

Unfortunately I think it would have to be the Flood.
The X are killed by a creature specifically bioengieered to kill them while the Flood required a complete universal genocide to starve them out. I would think/hope that the pre-Halo beings weren’t too stupid to just make a Flood hunting Metroid.

A lot of good points brought up, but, because of how the post is worded and they start at oppposite sides of the galaxy, I would say the Flood would take it, especially if the Primordial (Grave Minds) start popping up.

Add The Beast from Homeworld: Cataclysm, with the initial spread but without the game’s story defeating it.
Some strange bio-mechanical entity that infests ships, fuses the inhabitants to the walls, immortal and always conscious, and can travel via particle beams through the void of space to infect other ships.
It infected a hangar bay and became it’s own mothership, so it can continually create new fresh Beast ships to infect more.

Literally everyone who says X has never looked at any Halo lore
For anyone who doesn’t know the story of halo:
The forerunners, guys who had ridiculously op tech, couldn’t defeat the flood. They quite literally built mechanical planets that were completely covered with weapons. They built multiple Halos, weapons that could destroy every living thing in the galaxy. They built something that operated completely autonomously to rebuild a Halo from scratch if it were destroyed.
All that technology, all those weapons, and the only way they thought they could defeat the flood was by killing all living things so the flood would have no hosts and starve. Which, they then had the technology to autonomously clone and create all the old species to simulate a reboot of the universe.
The X on the other hand, were defeated by a genetically engineered species. If the X were ever even remotely a threat to the flood, the flood’s grave mind almost definitely would have been able to create something similar to the metroids.
The only way I can see X having even the tiniest sliver of a chance is if they manage to destroy the flood before it finds any other species.
