Mistakes were made
Must have been a bug. She wasn’t there in my run of PL after I killed her in the base game.
Did you kill her like kill her or simply knocked her out ?

Same here! I cut her down too, weird she showed up for me too. Based off the comments I guess we didnt double tap hard enough.

I havent killed her as I needed to get Judy happy. Only for that!

Either you didn’t kill her right, or the devs included her in the party no matter what.
Shotgun probably had a nonlethal mod…somehow they still work when the enemy gets blown to bits
Judy’s questline is very bugged in PL – i was able to ask her advice about Tool when she had told me off after taking Maeko’s money.

The only answer is that this is a bug.
On the last two playthroughs I’ve had that bug once. I’ve killed her each time and on the 2.0 PL she was in the black Sapphire, whilst on the 2.1 PL she wasn’t.
Probably you just knocked her out
