Takemura only plays into one ending if you save him during the parade assault but he should have shown up as a boss in every ending where you assault Arasaka Tower.
It would have stung to have to put him down after saving him because he can't shed his loyalty and if spared, his seppuku credits message would hit harder. All in all would have made that decision a lot more impactful.
