
In the official Zombies Chronicles timeline, it states that Monty cures Samantha once she enters Agartha and Corrupted Maxis is dealt with. She goes on to live a normal live in Agartha: no trauma, no Shadowman in her head, no destructive powers.
• Samantha's Corruption • Knowing that Samantha is corrupted by the Dark Aether, Monty takes her away from Maxis and the House.
• The Restoration of Innocence • Monty returns Samantha to Maxis, her innocence restored.
But when we see her in Alpha Omega, she suddenly has her powers again and shakes Camp Edward. Did simply teleporting out of Agartha corrupt her all over again? As far as we know, the only side effect of teleportation is that your blood changes on a molecular level, replacing your cells with a bit of Aether energy. Did her time in the MPD damage her "Aether immune system", making her vulnerable to corruption just by interacting with Aether energy/Element 115?
And why did Nikolai let her enter the new universe if she might be a liability? Eddie was a pure soul, since Monty also cured him when he arrived in Agartha and separated his soul from the Aether. He could go, but Samantha clearly still carried some corruption. I understand Nikolai pitied her, but is that really a good enough reason to risk dooming another universe?
One more thing. Since Samantha lost her powers after crossing dimensions, and we know from Eddie that the main effect is a memory wipe or severe amnesia, are her powers connected to her memories? Did she begin regaining those powers as she recovered more of her memories in the Dark Aether? I wonder if it was similar to Bill Cipher being erased from Stan's mind in Gravity Falls. Maybe her amnesia wiped away all those years of Apothicon corruption from her time in the MPD.

BO4 happens before Gorod. In the BO4 version of the cycle (which will be broken in Tag), there’s no Monty yet, so the Sam you see in Alpha Omega is different. Sam does not carry any power after BO4 as everything corrupted gets banished to the Dark Aether. Both her and Eddie are free to grow up in a new universe free of corruption.
Adult Sam powers aren’t necessarily tied to anything pre CW or to her memories as a child in the old universe, as Zykov is the proof that anyone can develop powers inside the Dark Aether.
Dark Aether Sam gains her powers due to her exposure to the Dark Aether (similar to how Zykov became the Forsaken) after Peck traps her in there on Eddie’s orders, presumably to try and get her to tap into them again.
In CDM it is implied that as a child Eddie suffered from nightmares (possibly his old memories) so it is more than likely that he remembers some things from before but Sam doesn’t yet
