Pikmin 4 starts with a garden scene as its menu, and once you reach Hero’s Hideaway in-game and return to the menu, it’s now a zoomed-out view showing that the garden scene was just on the TV within the house. Pretty cute.
Geralt_Romalion
Witcher 3 does this, Tales of Arise does this in at least the DLC and iirc one of the pokémon games also did it at least a bit (I believe it was legends Arceus, but I might be misremembering).

Bravely default had a cool minor change after a certain plot twist.
Jizzraq
Mega Man X series, boss selection
Defeating some bosses have an effect on other bosses’ stages and a visual effect on the world map.
For instance, in __Mega Man X__ if you defeat Storm Eagle, his aircraft then crashes into the power plant, which renders Spark Mandril’s stage without power.
Leveso
